I recommend to not use the step sequencer to create any loops. Use it just for modulation purposes. Using it for creating note patterns has huge disadvantages:
1. You have to automate the run button to tell Reason at which part of the song, you want the Thor to play something
2. You cannot change the pattern within the song
3. You cannot get the pattern out of the thor into a sequencer track (no "copy pattern to track" function)

Create a Matrix connected to the Thor and write your patterns within this. Then you can copy the pattern/s to the sequencer track and arrange it/them in an intuitive way.

yeah i tried that but thor is giving me a very specific sound that im really digging and i couldnt get it with a matrix so im particularly keen on using it so all i really need to do is automate the run button?

It should make no difference to the sound of Thor, if you trigger notes via a Maxtrix or the internal step sequencer or from notes in the sequencer track. I mean, Thor is everytime Thor, you know?
Can you explain, what exactly sounds specific, when you use the step sequencer?

your gonna have to forgive me mate im still pretty noob with a lot of the specifics but heres what i banged together

http://dl.getdropbox.com/u/100209/Evil%20Sumbitch.mp3

the thor im talking about comes in at about 1:00 but that is without the step sequencer running. The step sequencer starts running at about 1:58

Hi,
try this:
Load up Thor with the patch that keeps on running when you press play.
Go to the modulation matrix on Thor (the green text area) and select 'midi key' then 'gate' for any one of the source columns
Increase the amount to 100.
In the destination column select 'step sequencer' then 'trig'
This will allow you to record when you want the step sequencer in Thor to start and stop in your song.
Hope that helps,
Matt
